If you add, for testing purposes, a simple product via the default WooCommerce interface, is the VAT calculated correctly?
Can you please share screenshots of how you have this set up so we can take a look?

Based on this statement, and the settings showcased in the screenshots shared above, it appears that WooCommerce core is functioning as expected.
